Hm. We knew it when we first saw young Yahiko in chapter 372, didn't we? He resembles the Naruto from Jiraya's book even more than the real Naruto.

Well, presumably a big part of Pein's... PAIN is his angst over his dead friend, so you'd think it'd be pretty upsetting to see this guy who looks and actually kind of acts like him. If Kishimoto doesn't go there, he's missing an obvious parallel.

They aren't related. Imho it's meant to set them up as a parallel. Pein is what Naruto could have been, in a sense. Both lost friends, etc.

Haha yeah when Pein and Konan's faces were revealed for the first time me and my friend joked they were the Akatsuki's answer to Naruto and Sasuke lol.

I once commented before in my own journal: "Nagato, Konan, and Yuhiko seem to form that "golden triad" that Kishimoto returns to. Nagato was so the Orochimaru/Sasuke of his team...and this time that character type apparently both killed his vexing teammate Yuhiko (as Orochimaru did not kill Jiraiya, nor Sasuke Naruto) and Konan followed him into the darkness (as Sakura offered to follow Sasuke).

There's definitely some reflection there that seems to be deliberate, though I took it a different way.

Yahiko Pain is basically an older Naruto. This is deliberate for sure. Kishi likes parallels so much in his manga.
