I'm thinking Itachi worked with Madara in order to commit genocide on their clan for a couple of reasons:

The first reason is as it was stated in the manga; Madara had planned on getting revenge on both Konoha and the Uchiha clan for what they did to him in the past. Madara probably was the one who put the Uchiha into suspicion as a growing threat and was probably the catalyst for the elders giving the order for their extermination (I wouldn't be surprised if he at least was behind the Kyuubi summoning, or that he ordered Danzou and the elders himself). Itachi, stuck between a rock and a hard place, then convinced Madara to hold off on attacking Konoha in exchange for his help on massacring their clan.

The second reason he probably strung Itachi along as his accomplice was because of Sasuke. Itachi probably knew that Madara would target Sasuke if Itachi were to not work with him or even betray him. As Madara already knew, Sasuke was the most important thing to Itachi - more than even the whole village - and Itachi did his best to make sure Madara never went into contact with Sasuke (even putting the Amaterasu trap in his eye as insurance). Itachi probably agreed to work with Madara and Akatsuki to keep an eye on them and make sure they didn't target Sasuke, as well as to make sure Sasuke was strong enough to take care of himself when Itachi eventually did die.

Anyway, those are just my thoughts on their relationship and the reason why they worked together. I look forward to Part II.

Thanks so much for your comments! :) One other thing I'm trying to figure out is why Madara needs Sasuke in the first place. After all, if he just needed another sharingan, he had Itachi.

Yeah! I used the Phoenix Wright case maker....which was a real pain to learn, I'll tell you that. Then I used a screen capture program to make it a video and then edited that and voila!

I think he's gonna be a witness in part 2.
